So I was playing on the server normally as I would do then it got very laggy but not laggy. Chat was responsive as normal server ops but everything was slowed down when moving and shit. We looked in console and we saw these errors:

That is not a major problem. The small waterfalls on Desert Planet are supposed to have small splashing effects.
However due to Gmod not really allowing me to pack custom effects into the .bsp most players won't be able to load them.
So what you discovered in your console is just the game trying to look for those specific effects, failing at doing so and deciding to remove those entities altogether.
If there was a problem with the map it would lag all the time not just on some random occasions.
The lag was probably caused by a player's ship or something similar.

I get you really dislike the map but there is nothing wrong with the map, if it was lagging it would have kept lagging like Blackhawk said. Its either your computer or someone spawning some ship. There is no extreme lag since it probably would have been reported day 1.

[Server] srcds_linux: The probabilty is about 99.99%, so interpret that how you want to.
Ships of players change all the time, when the issue occurs regulary or without any ships spawned it's most likely a map problem but in this case it's something else.
As Brent has said, the console tells you almost nothing, just that a particle effect wasn't found which doesn't cause performance problems.
As far as I know "attempt to create unknown particle system" essentially means "I didn't create that particle system though I should have".
Now I'm somewhat convinced it has to do with the prop_physics that as a crazy origin (outside of the map). Person has previously said that the source engine panics when entities go too far. There used to be (still is?) an easy way to crash CrAP servers by using the asgard teleporter with target coordinate one million.
It looks like the entitiy got removed by the game so I'm not sure why it would still be causing lag. Maybe dead references in GarryCode™.
